Looks like you have checked just about everything else.
Check all of your ground wire connections, make sure they are tight. Loose ground connections can and will cause intermittent lose of voltage in your ignition circuit. Frame movement while riding can cause the loose connections to temporarily make good connection-back to running fine due to voltage restored, then another jolt and the connection loosens up again-not running good due to voltage lose. Loose connections become high resistance connections which will drop part of the circuit voltage across this new resistance which was not part of the original design.
